Title: NCCOS Assessment: Stony coral tissue loss disease (SCTLD) investigations into diagnostics and treatments: functional proteomics in Key West from 2019-07-01 to 2019-09-30 and the Florida Coast from 2021-05-01 to 2022-03-30 (NCEI Accession 0283064)
Abstract: This data package contains three datasets associated with this project. Metagenomic and proteomic datasets were prepared from nine different species of coral with and without Stony Coral Tissue Loss Disease (SCTLD) which were collected from various reefs near Key West, Florida (2019). The third dataset consists of proteomic data prepared from Orbicella faveolata from two regions off the Florida Coast (Ecosystem Conservation Area (ECA) and Lower Keys) as well as across two different time periods (Spring 2021 and Winter 2022).

Sampling and Analyzing Method:

Initially nine species of coral both healthy and diseased with stony coral tissue loss disease
(SCTLD) were examined in this study. DNA and protein from each species were extracted from
diseased and non-diseased coral tissue.

Next, multiple samples of Orbicella faveolata with varying degrees of susceptibility to stony coral
tissue loss disease (SCTLD) were examined in the second part of this study. Protein from all
samples were extracted from diseased and non-diseased tissue spanning three different
regions, as well as two different time periods.

Data Quality Method:
Metagenomics:
Of 46 samples sent to Novogene, only 17 passed QC which required a minimal amount of DNA
of 1μg. Samples passing QC were assembled initially using MEGAHIT for Soil and Water (Kmer=55); parameter: --presets meta-large. The Scaffolds were cut off at "N" to get fragments
without "N", called Scaftigs (i.e., continuous sequences within scaffolds). Clean data of all
samples were mapped to assembled Scaftigs and unutilized reads were collected.
Metaproteomics:
Proteins were putatively identified from combined Uniprot and metagenome databases. Further
annotation of the differential metaproteome data were made using batch Blast search.
